Command Line Options (available at the entry to the application):

In the options window, you can see that the user has options like the length of the sub-network of the model, the destination directory where the models should be stored, the access level of the models, the sub-network of the model and an advanced option to simulate a model with the host restrictions, (traffic protection, i.e. firewall, etc.)

The command for simulating a model is:

NOTE: This command is for the most recent version of RuleBender for Mac OS X. The Windows version is simulating a model with the source restriction instead of the destination restriction. The Windows command is:

[Optional] -hostRes [r|R|r or R for all hosts/sub-networks]

-hostRestriction is the setting for the destination restriction, i.e. the setting for the location where the files will be stored after the simulation. With the default setting the software will simulate the model and store the results on the desktop. But you can specify to store the results in a location of your choice. e.g: if you store the results on the desktop, you need to use the -hostRestriction parameter.

In the RuleBender language, we can build very general models for research in combinatorial biology. While this makes it quick to build models, it also means you will need to understand some general programming concepts in order to use it for other tasks. We cover all the basic programming concepts you will need to get started, and we show you a simple example model of a prokaryotic shikimate pathway, which includes regulation of the aromatic amino acids, using a rule based approach.

The simmode is a code generator for stochastic systems of differential equations. It can be used to simulate the dynamical evolution of large, realistic models. The deterministic approach is carried out by stochastic simulations with fixed seeds for the random number generator.

When designing a model, it is often beneficial to include changes of model assumptions and input parameters as needed. Studying a model including such changes is often easier and more efficient done using a methodology like Induction4U.

The model is designed to analyze dynamic changes of the microbial community and determine the dynamics and functions of human gut bacteria.

The model consists of:
• a model of the interaction between human gut bacteria and nutrients and fiber through the host mucosal immune system
• a model of the immune system and its effects on the gut microbiota composition, and

The model is based on the understanding of molecular level of human gut function, where each molecule in the food has different effects on the bacterial community which results in different metabolites.
